In my car, I currently have an amp and a sub installed with the stock in-door speakers. I have got 2 6x9's and I'm looking to install them. How do I go by it? Do I run the 6x9's off the headunit or the amp? The 6x9's are already in enclosures so do I just hook a white speaker cable up to it?
Any help would be great.

If you really want to install them (in my opinion 6x9s are only good if you dont have / want a sub), i would remove the rear parcel shelf and "prize out" the peices of sheet metal on either side, they are perfect for 6x9s. You will need to cut the holes out of the parcel shelf (the top piece) then buy a set of commodore parcel shelf grilles.

Yeah that's where I was planning to put them, need help on more of the hooking them up side though.

What sort of amp are you using?
Usually most people would say you don't need 6x9's and a sub, but since you already have them, piss off the enclosures and mount them as flush as you can on the parcel shelf without cutting any metal, then hook them up to either the headunit or amp depending on the amp.
I'm not sure how much room there is under a VX parcel shelf

The amp is an aXis 400W 4 channel amp and the head unit is a Clarion CX609A (High power 50W x4).
Edit: OK then just run another pair of RCA cables from your head-unit to the amp and connect the 6x9s to the amp....

Yeah, you should have 2 spare channels on the amp, so run the 6x9's off them. You will need to run extra RCA's from the headunit as Holdenboy said
