Im making a new sub box for my 2 12" or 10" (im not sure yet) and im wondering I want to use perspex only for the sidewalls. Is it going to effect the sound that much?

Also, what subs would perform better for louder/better quality bass?

Yes it will effect the sound. People stop using perspex around the same time people realised that putting four 6x9's on the rear shelf was a gay idea.
Just stick with MDF, or a combination with fiberglass if your after something beyond a basic straight edge.
As for subs, well, i don't want to get into the whole "one quality vs multiple cheap" thing all over again.
Other than that why not get your sub/s first, and then design the enlcosure.....?
