I have a 4 channel Audioline 1000 watt amp, at the moment i am only running my parcel-shelf 6X9's off it, i want to know if by some new front door speakers can i run them off the same channels as my 6X9's? I hope that makes sense im not so good with audio gear...

Just run one speaker to each channel. Channel 1 = Front left, channel 2 = front right, channel 3 = 6x9 left, channel 4 = 6x9 right.

i was going to do that, but the leads from the headunit for channel 3 and 4 are rooted, and i want to put a sub on them, so is it possibe to run both my front left and 6X9 left on channel 1 and my front right and 6X9 right on channel 2 and if i can, how will it effect the performance of the speakers?
I wouldn't do that, you can get RCA splitters, with one female in and two male outs so you can still run 2 channels from the headunit and then 4 channels into your amp, and run the speakers as acarmody said.

Get a RCA splitter. You won't have proper rear front fader control but it will be fine.
