I know the first thing that will come to mind is face them backwards but that isn't really a option for me.
Without going in to too much detail why, the subs will either need to face the back seat or face the parcel shelf.
Box 1.
Subs would be facing the back seat, ports will be exposed when the middle hatch is down.
Box 2.
Subs will be facing under the parcel shelf (6x9 holes are punched out and speaker grills are in place), the ports will be exposed when the hatch is folded down same as the first one.
I have asked this on a audio forum and I havent got any direct reply, they are more or less saying "any box will do".
If the subs were firing in to the back seat they would be hitting it on a angle like this (from this side) ~~>\ and basicly making the sound waves bounce down to the floor and back in to itself. Would that cause bass cancellation?
And the ones firing upwards wont be directly under the 6x9 holes, it will be about 2-3" away from the parcel shelf. I have no idea how that would affect the sound.
Just looking for some advice on what would be the better way to face them and pros and cons of both.
Neither.
Keep the ports on the same wall as the subs and face it upwards, if you can't face it backwards.
i got my sub up and port back oposite side to box 2 and it works well

Not often, but the main reason is to mount 2 big amps on the back of it so I ill have easy access to them. The box will be too large for them to go under the shelf, screwing them to the back of the seat Ill have to take the box out for every adjustment or upgrades.
I need to keep some room, if the subs were facing back then I couldn't mount the amps to the box and it would mean even less boot space.
The box will go from strut to strut, floor to shelf and back about half of the boot as it is without having to make up separate amp racks and sit them further back again.
Im open to other ideas but keep in mind I don't have any tools (borrowing a drill) and the hardware shop only does 90 degree cuts and charges per cut.

yeah they both are 4cbf well same box after wen i got the 18inch i just modified it and made it better but any bigger and i dont see how i can get the box in so i had to leave it 4cf or i would of gone bigger umm yeah for 4cf is a easy fit with amps on back seats or on top parcel shelf, you dont really need to do anything with the amps after you have set the gains and wired it
If the port and subs vent into the same area it's fine. But you don't have your ports venting into a different area as the sound from the port and sub have to interact to produce the correct sound.
Mount your amp on the back of the rear seat, just mount on upside down so that you can adjust the amps through the fold-down middle seat.
