Is the fuse on the main power cable still all good? Have you checked it carefully? (Assuming there is a fuse in place)

What is the size of the wire you are using?
What is the size of the fuses you are using?
    What amp are you using?
    What battery are you using?
Is your alternator the same one it came from the factory with?

A little more info will help diagnose this further

    The wire size is 4g.
Fuse for power is 30amp and fuse in Amp is 20Amp.
I'm not too sure on brand of amp as it's inbuilt to the sub box but can check tomorrow.
    I'm using a SCA battery as i'm only running 1 amp/sub.
    The alternator is stock.

I would be hesitant to say it has something to do with the battery/alternator, as soon as you start the car the alternator and the battery starts the charging process, the resulting boost of voltage seems to be doing it.

Could be the quality of the fuses too, although that too may be a long shot. I would grab a multimetre and investigate if anything odd is occurring when you start the car. I would also grab a similarly fused amp from a mate and hook that up, to try and rule out your amp being the issue.

Edit: Another issue may be the subwoofer wiring itself. If the subwoofer wiring is shorting in anyway, it would cause the amplifiers fuse to blow. If possible, try to inspect the subwoofer wiring, if any strands of the wiring are hitting a metal surface, then that may well be your issue.
