it's a 50th aniversary and the car came with 2 x speakers up in the dash, another 2 speakers in the front door and another 2 in the rear doors.
Now I got two 6x9 speakers I want fitted up behind the passenger seats since there are mounts available plus I have a Clarion 12" sub and amp to fit in the boot.
Will the stock head unit be able to cope with it all and what sort of setup would be advisable, still giving me spare to replace the head unit at a later stage?
I'm not very knowlageable on car audio so try and keep it a little dumbed down, would be much appreciated.

Since you admitted that you're not very knowledgable on car audio, i'll tell you that there is no need to have 6x9's if you have a sub/s. The only reason people buy 6x9's is to give "bass", since your sub will be doing this, it's best to keep the parcel shelf empty.
The speakers in the front are called splits or component speakers as the woofer (in door) is separate to the tweeter (in dash). If you want a good sounding stereo the first speakers you should upgade (after sub maybe) are the fronts as this is where you sit.
The stock head unit will power 4 speakers. It doesn't have RCA outputs to run an amp and if your amp has speaker inputs it means you need to not used a pair of speaker wires. You can get speaker wire to RCA converters but then that is using your speakers again and you can't run your speakers. Some people can modify the stock head unit to add RCA's to run external amps but it still isn't going to sound the best or be very adjustable.
Head unit should be the first component changed if you plan to do it... It just makes things alot more simple in the long run.
Hmm, thanks for the heads up about the stock head unit. I would have thought it would have the RCA plug but looks like a new head unit would be better.
The 6x9 speakers were actually powered off my old head unit (kept in the previous car) so the connections were wired. The Amp was only 2 channel and baught just to power the Sub.
Surely I can swap the factory speakers in the rear doors with my 6x9's? They actually sound pretty good even with all the power to them (which I had to do in my previous car).

You can disconnect the rear door speaker wires and extend them to the parcel shelf if you really want to use 6x9's.
But as I said before, there is no need for them if you have a sub.

I do plan to install a new head unit but not at this point in time. I just think it's a little bit of a waste having my gear sitting in the garage :P
