Today I pretty much decided to use my laptop to run the music in my car via the aux plug on my deck. My question is, should I use the EQ on the computer or the one on the deck, or a mixture of both.

I would say, just play around with it using both settings until you find what sounds best for you.

I would say leave the EQ flat or off on the laptop. I believe that you should only EQ once in a setup, and it should not be the source.

Yeah, first and foremost, whatever sounds best.
Personally, when I'm going that I use the laptop one (well, often both actually).
iTunes for example has a 10-band equaliser, whereas the HU has... 2So the computer gives a lot more control over the EQ.
