why can't you put your valve covers on the ls2 heads?

My VZ LS1 which had standard 241 heads had everything was swapped over onto the 243's no dramas

They were already ported when I had purchased them

Keep the inlet manifold you have, with extractors tri-y are good for low down torque and 4-1 move the torque range higher in the revs, See if you can get a tri-y with a 1.75 primary this would be optimal when doing the mods your planning

What cam are you going with?
