This is a dumb question, but could chrome metal valve caps affect wheel balance?
No, they are not heavy enough.
I agree, not heavy enough to make a difference, although technically if they are balanced with plastic caps on them, and you change them to metal, it will make a TINY difference, but as long as you keep your speed below 500Km/h i don't think you'll ever notice.

My vy been making this strange subtle noise at around 55kmh, sounds like bongo drums from left side of the car. only noticed it come up since i changed the caps. but im changing the wheels soon anyway so hopefully that will get rid of it.
We always balance with caps on - even racing rims (which is the majority of what we do), which are usually bent. It probably won't affect alot, but when you balance to 0gms of weight it's better to balance with the caps on.
i doubt its ur caps mann, few issues could be Engine Mounts,Tie Rod Ends, try putting a few more psi in the tyres if they are under inflated noise can occur on accelleration.
