Thanks Matt, Because I did the manifold at the same time as the tune I couldn't really tell what gains I got from it, if any at all. The manifold will really come alive once I do the cam and heads where I will be flowing alot more air through it, and will justify having the bigger mouth on it.

Just check you don't have any broken vacuum lines or vacuum leaks because a vacuum leak will cause the motor to shake and run rough at idle. It might be difficult and awkward to see but just play with the lines and see if the leak gets louder or quieter, if it's nothing simple like that you will...

Yea like sweetwagon said do a compression test to rule that out, sounds like inlet manifold gaskets are leaking and you have a vacuum leak causing it to run rough, and that's where your coolant could be entering the engine from, I'd be looking further into that.
