just completed my conversion from a 308 to a 5.0ltr. the sle was factory 8. the boys at the shop where it is getn worked on say i dont need an engineering cert! they build rods,custom and street machines all day everyday so i imagine they know the deal/rules. but ive always thought and have been told by a few that it needs egineering. All they said was to front up to mainroads and change the engine number??????????
Which state or territory are you in? The safest way is to contact the relevant rego authority. Most states/territories are moving towards or have already implemented the NCOP rules:

If they apply, yes you will typically need to have an engineer sign off on it unless it falls under the LA1 requirements (p17 - <+20% power). Providing the swap has been done satisfactorily it will be about as straightforward as they get; checking the wiring mods are safe and that all the emissions gear - cat, Carbon cannister etc. - are fitted.
I know of at least one engineer that wants to see brakes of equivalent size to those that are fitted to the donor car (on the basis that the ability to dissipate energy is the same even if the recipient car is lighter) so you may have to swap them also but it will depend.

You prob don't need one due to the fact that your engines are pretty much the same except the newer one has injection
just tell them its a direct replacement engine
I had my WB ute registered with an injected 5 litre in it with no engineers, no problem at all. Can't see why you would need one for a VH Commodore.

its still got rego and a roady so there isnt any issues at all really! the dopey females wouldnt no the difference with engine numbers either for when i submit the new one!
