sounds kinda like the mounts to either ur trans or the tail shaft hvae you checked them if not it could be the diff my dads ute he swaped his v6 for the 304 and left the standard diff in there and the diff was recently replaced because it had a bit of play with the tail shaft he put a LSD in and now its all fine the old diff was the high performance diff came out in most v6 commo's
Gearbox mount.

wat he said, or tailshaft centre bearing, would def be looking at both of these with the extra power of a stroker.
check also to make sure that the exhaust hangers are bent back away from the tailshaft as there is one that can foul on the rear section of the tailshaft if it hasnt been bent back properly.
The third thing I'd check is to make sure the extractors arent fouling on anything, pacemakers (and prob other brand stoo) are a tight fit in early v8 commos and must be lined up spot on.
I reckon if it was the tail shaft it would bang all the time or not at all when it was stopped. The engine would be rocking back and forth at idle causing the gearbox to knock on the buggered mount.
Check the gearbox mount bolts (mount to crossmember) If someone has put to long of bolts in it will cause vibartions and knocking noises. The bolts sould be fairly short and if your gearbox mount is old ,it won't take much extra lenght for the bolts to hit.
