Mate from memory cylinders 2 & 5 are both on the same coil which should be the middle one of the three.
Sounds to me that 2 cylinders on different banks and different ends of the motor are both misfiring would be an issue with either that individual coil or the dfi unit. Seeing that you have changed this out already i would try the single coil.
When u say u changed it out was it the complete unit with the coils attached that was swapped?
Was it a series 1 pack that you swapped it out with ( it looks more rectangular and one piece looking) or did the coils etc look identicle to what you took off if it was the whole thing changed. Vp and series 2 vn should look the same with 3 little round units (coil packs) mounted on top that the leads plug into.

S2 VN dfi are the same as VP, as you have already changed the DFI the only other thing to change now should be the coil is it fires both cylinders

sry to add to that it has new lead and spark fuel system is fine
compression is good all round the same
    alternator is good
there is no codes showing on the computer
ive also gone as far as swapping the coils/spark plugs and injectors from cyclinder to cyclinder but its still missin on 2 and 5
im thinking it might be in the harnesss itself but im unsure
