I am trying to track down what would overheat my exhaust, engine temp has been a little low (will change the thermostate soon) and te O2 sensor is faulty, would this be the cause or is there other faults that commonly cause an exhaust to run too hot?

It is not running hot, it is OVER HEATING. there is spots on the mufflers where you can see it has been glowing red hot.
When the exhaust shop replaced my middle muffler today he said he had never seen one get soo hot.
even after he cut it out and it was sitting on the floor for 10 minutes it was still too hot to touch by hand.

If an exhaust shop says it is too hot then it is running TOO HOT.
It can take over half an hour for a muffler to cool down after its been on a car mate..
the hot spots arnt just tig weld marks right?

No, I fitted the exhaust myself not two monthe ago, standard system, at first I thought it was a defective system but as described to me the standard mufflers flow to the back then to two forward chambers then exit. The rear chamber had near burnt thru, totally burnt the alloy coating, the muffler man said for it to burn like that it would have to be red hot.
The rear muffler had these spots on it too, altho not as bad as the middle muffler.
rear muffler is also stock replacement. (origional supplier told me it was sports).
I fitted this system myself so I know what it looked like.
I had the middle muffler replaced with a proper sports one, but damb wish I had of got the right system in the first place.
I sprayed some silver onto the new middle muffler and the rear one for the trip home on the express way but nothing burnt off for the 15min trip.
Would a faulty o2 sensor run lean?
I thought they were programed to run rich if they dropped out?
best option is check ya falt codes see if o2 comes up and replace

if the O2 starts to get bad it normally reads to low a voltage so the ecu richens things up to correct it.or they drop out all together.what sort of driving do you do lots of sustained high speed stuff.it could just of been bad muffler design

Chances are it was a faulty muffler. Sometimes they stuff up in manufacturing and the muffler has too much restriction. Especially if the heat marks were where the baffles are. Some cheap systems aren't too good either and do that too.
I would be using a heat gun and do some temp checks around the exhaust ports of your heads and compare with another non overheating commodore. If they are the same then its just a poorly manufactured exhaust system causing your worries.
Just to understand it a bit better....the exhaust hasn't gotten hot since you changed the front muffler?

but You dont have any signs of a faulty valve in the motor by any chance ?
Changing the muffler points to that being the problem. A faulty O2 sensor won't cause what you were experiencing.
