when removing the VR engine, should you take the torque converter with it or leave it in the box?

It's much easier to take the trans. and engine out together. The auto. cooler lines are a bitch to negotiate when refitting the engine alone and it's easier to access the TC -> flex plate bolts, beaming brace and starter motor with everything out of the car.
If you insist on leaving the trans. behind, leave the torque converter in it - leaving it attached to the motor will dump auto oil over your 'shop or garage floor and risk damage to the TC or trans. as the motor swings free.
