vs commodore

hey i own a vs commodore v6 it has a m90 supercharger on it i just instaled a manual box but im having problems with the ecu if i connect the manual one car runs like shit if i connect the supercharged one engine runs but every time i stop it turns off so dose any one know any moddifications to stop thise or to convert the supercharged one to work with the manual ecu
