Has it got the stock exhaust still on it?

A couple of things to try are to replace the rubbers, but the VS has fairly solid rubbers on the front and these don't tend to stretch that much, but it is still possible. The rear rubbers are very prone to stretching, so replace them. The other way is to bend the two brackets on the sides of the front muffler down a bit, this will pull the exhaust up.

Check your rubbers and 8 supports man, Mine had the same problem...until I changed everything and fiddled with it. Hey presto, no more knocking.

If the exhaust hits on something, chances are it is fitted incorrectly or something is broken/bent. Even being lowered, the exhaust should still clear the panhard rod.

Try undoing the clamp on the rear muffler and lift it up as high as it will go then do it up again.

same thing happened to my vr years ago, although that was after i chopped it and hadd it sitting on the bump stops lol... i put it down to the aftermarket exhuast being bent wrong, was ok at standard hight but when dumped it hit and rattled,, installing new rubbers didnt work for me, so i solved it dodgy by removing rubbers and zip tie-ing it up close to the floor pan, dodgy?, yes, but stoped the noise and wasnt a bad fix for when i was a young lad with no doe lol...
