I'm only guessing, but normally you need the key/keyhead to communicate with the BCM which then disengages the immobiliser....but you don't say if you've used the whole harness and if you have used the BCM...but like I said, I'm only guessing. Maybe check out one of those places that instals Ecotecs to Toyota Hiluxes...they will know.

So with the vats removed I assume you're using no BCM? Yes I agree if you have spark and fuel supply i'd be checking for injector pulse next. The pulse however is too quick to be measured with a multimeter or test light to see if its working. You need to do this with a 'noid lite' which is similar to a small light globe you plug into the injector plug in the harness and with the motor cranking should see a flashing of the light with each pulse for that cylinder.
All your earths are good? Both engine to body and pcm to body?
Have you given the PCM both a constant and ignition power source where required?
I assume you're cranking off the vk ignition key and just shorting across the starter motor?

What fuel pump are you using? If it doesnt get enough fuel pressure up,the injectors wont fire properly..

Having no gearbox in it at the moment won't stop it from running. Fuel pump should also be run through a relay, powered via the pcm, not hard wired to accessories or ignition. Once again though this wouldn't stop it running, just kill pumps in no time.
From memory you'll need 1 constant and 2 ignition power sources to the pcm, but i dont have a diagram at the moment sorry. Should also be at least 3 wires at the pcm which need to be earthed.
If all looks good i'd be investigating frther for injector pulse as i mentioned before.
    Cheers
