Rattle clunking and stalling

Since I've got my car back from engine transplant, Its been stalling alot especially when performing u-turns (turning of steering wheel and changing gears), When I back out my driveway and chuck it in drive and start turning the wheel to take off, The revs drop down and sometimes stalls.. What would cause this? Time for a new fuel filter? :\ I often run on empty..

When Idling theirs a rattle, seems like its coming from the back of the motor, what would cause this, transmission??

Lastly, Putting it in gears.. It clunks.. Downshifting around 3rd and 2nd sometimes clunks.. Its a rolling 'clu clu clunk' Its not a loud clunk.. More like a tinging noise?
When traveling at 100 or so.. Take my foot off for a second and it clunks when I put my foot back on..

I've had the car jacked up at the back and had it running and it shuddered and what not? Would this been the Drive-shaft and the joints?
Im hoping its not my Diff or the Transmission..
I dont know when I had my transmission had a service.. Might be time for a service? and a checkup?

If it's only started to happen since you've got it back from getting the engine changed out then I'd say it's probably the first place I'd start.

Actually It was happening before the new engine, but not as bad..
