Just recently fitted a VR V6 engine in my VN, at the same time converted the VR engine to manual. At idle there is a knock from rear area of engine which goes away when clutch is
depressed. Any clues would be appreciated. I suspect it may be related to flywheel or clutch. The noise is also there when you are driving in any gear, again goes away when clutch
is depressed. The knock sounds like big end noise but symptoms suggest otherwise.

I wouldn't really have a clue to exactly what it is, but I do remember on some car I had that when I depressed the clutch, a knock normally there would disappear - depressing the clutch forced the crankshaft forward apparently and the problem was solved with a new rear main bearing which stopped forward movement of the crankshaft. I'd try and put the car on ramps, remove the flywheel cover, idle the engine and watch what happens when the clutch is depressed.....if the flywheel moves forward more than a mm or so it may be excessive crankshaft end play. I have not done a manual holden but there are a couple of aftermarket clutches that rattle like this when fitted to Landcruisers. They rattle on the front gearbox shaft and sound like a slight big end rattle at the rear of the engine when sitting in the car while it idles in neutral. I did my Hj75 Cruiser ute [Exede clutch] some four years + ago and the rattle is still the same. If you get under it you will soon hear where it is coming from.
I am not sure what you say about it being there while driving though. I would have thought the rpm and engine torque would have stopped this, the rattle would be inaudible in the cruiser with tire noise and the noisy diesel. regards gazza

Is it a t5? There is little taps on the clutch fork where the thrust bearing rests on. Excedy recommend replacing these when doing the clutch, You have to buy them genuine through holden. I dunno about cost though. That would be my first bet though mate. My vs makes the exact same noise but im not pulling the box out again until i need to do the clutch lol.
just a thought, but the peddle is not tapping a bar under the dash is it.. did a HD exedy clutch in my SS - had this noise, took about an hour of stressing before I decided to have a look there..

I took the gearbox off recently to replace the thrust bearing, and found rub marks from the clutch fork rattling against the slot in the bellhousing. Slight adjustment of the pivot ball height... Problem solved. Now no noise at all

I had the exact problem on my vr turned out to be the clutch fork was tapping the side of the bellhouseing where it pokes out the side and the cable connects to it. like everyone else said buy the new rubbers on the fork where it sits on the throwout bearing and it should be fine.. also recomend doing the throwout bearing while your at it that way its all nice and stiff again and not rattling around
