I know an auto electrician who says this is a pretty common problem with vs's. When you install a new battery or even when you reconnect the battery if its been disconnected for a while, after starting the car up hold it on about 2500 rpm for 30 seconds and this apperently will avoid it developing any faults or running rough. This is obviously less than ideal to do on a cold motor though.

The computer is a self learning one and is reset when you disconect the battery for more than 20 secs, so when you install the battery it has to relearn some things doing the steps like holding at a rev range for a certain amount of time helps also take it for a quick run on the highway / freeway for 10k`s helps to, it eventually sorts itself out.
