Default Another Manual Conversion Question

Like a heap of other people im looking at doing a manual conversion on my VT. Just have a question as to the wiring harness. I can understand if going from manual to auto you would need the correct PCM/ECU and wiring loom. But why is it so important to use a manual loom when going from auto to manual? Why can't you just bypass the neutral start switch and keep the auto loom/PCM? What does the car do if you don't change the loom?
