Only things to go wrong with my series 2 VY 6 since I have owned it,
-central locking sometimes a door won't unlock or lock, usually when it's been left outside on a really hot or cold rainy day. Usually driver door won't unlock, a back door that won't lock.
    -brake shudder, replaced the rotors
-leaking back door which seems to be common.

Pro's, there's not much noticable difference betweenthe Ecotech and the 175kW alloytech and the Ecotec would be a bit easier to work on.

Con's, the VZ has an improved front sway bar link pin setup, improved brakes and some models have electronic stability control. Alloytech engine is lighter so less weigth over front. Alloytech motor can limp home with no coolant and you don't need to hold the key on while it's cranking.

There are many minor bug fixes through the VY to VZ range so if your going to get a VY get at least a series 2 and 2004 models are probably going to be better, same with VZ's they don't have series 1 or 2 but there are 05 and 06 upgrades/improvements.

VE I don't know much about but people I know who have them say they are better kinda like going from a VN to a VY.

I've had a Vy and Now I have a VZ
The VZ I found handles abit better, and the exterior styling is much nicer.

    Problems:
My VY used to leak through the back window, It had a bit of an oil leak, The Central locking was very temperamental.
My VZ dosen't leak through the back window, It's had an oil leak, The Central locking is improved but still plays up now and then.
Both Cars have an annoying clunk when in heavy traffic apparently due to the ABS breaks.
All in all though they are both great cars!
Don't know alot about VE's but my friend didn't have alot of luck with his!
    Couldn't be without my Commodore

If you want a 6 cyl then go for the S pack car with the FE2 suspension as standard. Cars fitted with Fe2 handle well if the suspension is in good condition. Many Vys and VZs on the market will have worn out dampers that need to be replaced and this is not cheap.

You are rolling the dice with a used manual car as these are much more likely to have been driven hard and abused than an auto. If driven hard or abused the diff may also be suspect. You are also up for periodic clutch replacement which is not cheap.

What you buy depends on how much money you have to spend. If you buy a VY go for the series 2 and if a VZ go for a car from the last production year.

I have no issues at all with my mid 2004 VY which I bought new. It's an excellent car. The problem for VY buyers now is finding a well cared for low KM example. Many on the market (probably the majority) are now 100000 plus kms where the usual wear and tear takes it's toll and items need replacing.

IF you can find a good well looked after (accident free) series 2 VY with low kms and a sound service history I don't think you can go wrong. (Likewise the later VZs). But get a professional check on the car.

Be wary of the VEs up to 2008 which seem to have suffered various quality control issues. Even some of the later build 2009/2010 cars have had inexcusable faults ex factory. If you go to the VE section of the forum you will get a very good appreciation of many of the problems with this model. Hopefully GM has now addressed all of these in the series 2 car because I will be buying one soon.
