Can't seem to find the answer. Is there a difference in specs for the 6 speed auto between the 6 and 8 cylinders? Not in terms of ratios etc but strength?

Yes. V6 3.0 is 6L50 and V8 6.0 is 6L80. The L stands for longitudinal and the suffix roughly equates to strength, as in the more powerful GM powertrains use 6L90 or 8L90.
8L90 is rated up to 1000Nm.

What about the 3.5 litre V6? Or do the SV6, Calais, Calais V and Caprice all use the 3.0 litre now?

The VF V6 get the 6L45 as per the MY12+ VE. The 6L45 is a lighter duty transmission 350Nm max input torque vs 450Nm for 6L50 & weighs ~10kg less. V8s still get the 6L80 (660Nm) with revised shift. They're all the same family.

Hi just bringing up an old thread. So if I understand correctly, the VF 3.0 uses the 6L50 6 speed auto which is heavier and can take more torque. The VF 3.6 uses the 6l45E? I've noticed they all have the 4AGA serial number on the boxes, does this mean both the 6L45 and 6L50 are interchangeable between both engines? For example can you install a 6L50 onto a 3.6L and a 6L45 on a 3.0L without any computer issues?

SP112233, the information in the posts above yours is slightly contradictory, I think you'll need a bit more info to be sure of the answer to your question (info which I don't have).
pir4te said the 3.0 had the 6L50, and this thread is VF so I think he meant VF. He may have meant all V6's too.
Then steen said all V6 Commodores from MY12.5 onwards used the 6L45. So the VF 3.0 would also use a 6L45.

I think putting all that together, it's probably true to say VF & VF2 V6's all use the 6L45.
I don't know whether Holden may have run different gearbox tunes for the different engines, though.

Indeed, but then this Australian Car Reviews page says 6L45.
It maybe doesn't matter so much as getting a direct answer to your question on whether there's a tune or anything else that needs changing, if you fit an X-engine 'box to a Y-engine car; if someone can answer that! :)
