I have matte black rims on my VY Commodore and the brake dust seems to be quite baked on. I've always struggled cleaning these rims and getting them looking good.
What's the best, and most simple way to clean them with out damaging them? Are there any good soft wheel brushes? I've also always been hesitant to use chemicals like wheel cleaners on them as I don't want to stain the breaks.

I use Bowdens Wheely Clean on mine....no evidence of damage / staining to anything.

Also have a look at Wheel Wollies.

I got some wheel woolies (below), they are really good for getting into the nooks. Highly recommended over a sponge etc.

If you've got lots of caked on brake dust, you'll need one of those proper wheel wash solutions with iron attractants. jus don;t spray them all over the place.

I use autoglym magma with great results and it’s safe for all paint. Just spray it on leave for a minute (don’t let it dry) agitate with a wheel brush then rinse.

Elbow grease it it, then when clean spay a clean cloth with WD40 and elbow grease again all over.
WD40 weekly or more and they will stay as new.
