... I found the accesories manual at the end of this thread, but it doesn't include roof racks...

Download the doc from the link i provided in post #9 above.
Then use a PDF viewer on your PC and click on the index button (usually it will pop up as a left pane).
Click on 3. External Structural Accessories.
Within section 3, click on 5. Ladder Carrier Attachement Package Instalation

Read the section in detail as it describes the roof rack sealing checks and correction within this section
