VN S1 only running on 4 cylinders

    Hi guys. I bought a changeover motor for my S1 VN. I drove the car it was in and it ran beautifully. When the guy removed it he cut all the wires on the engine harness. I have re-attached these and started the motor but it is only running on 4 cylinders:bang:. I put the timing light on each of the spark plug leads, and 2 and 6 aren't working. I put the coil pack into my other VN and it ran fine. I checked the ecu codes and it's coming up with 12 and changed ecu's but it ran the same. Does anyone have any ideas as to what could be causing this?

    I had a misfire problem and it was the coil pack i put on a VS coil pack (the one with all the leads on one side) and it ran great again thats the best help i can offer atm.
