Check to see if any of the plastic grommets are missing from the back of the cab or under the floor.

yea a previous leak i found in the front was caused by a plastic sticker (what a stupid idea) comming loose under floor. i have a theory about the leak in the back so i'll find out when it rains next.

is it allright to use silicone on the paint work/metal?

If you use silicone make sure it is a neutral cure silicone. Most silicones are acid cure and will make metal rust.
