I've used toothpaste on glass with great success. Soft cloth, toothpaste, add elbow grease after watching Karate Kid, then wipe off the remaining powder.
This is also good on the inside of the window.

There is a product that removes scratches from car windscreens. I looked it up a few years back when I scratched a windscreen removing ice. I'd say if it can remove scratches it will remove imbedded water marks. I can't remember what it was called unfortunately as I never ended up buying it. But essentially is in an etch that works best with a mechanical buff.

After some searching I think the gear is called "Ceriglass".

My sunroof is exactly the same. Was told the only way to remove was to machine polish. What polish and pads I don’t know. Been meaning to ask a Pro detailer.

+1 for clay bar or else try the glass polish with a DA machine. have got a lot of ones clean with just the clay so worth a try first.
