What sort of wiring do you have and how have you run it? Did you run the RCA/speaker cables down one side of the car and the power cable down the opposite side?

i had the same problem
its interfernce from the power/ground cable on your rca which makes a whinning through engine.alternater
are either of your power or ground cables running over or under or really close to rcas if so move them
