Series 2 also but thinking outside the box here would using a ecu out of an auto on a manual be somthing that could possibly be the issue?

If it's a vn/vp loom the ecu doesn't read from the gearbox only with the VR for the electric auto. That's a tough one have you played around with your relays? If not grab a known working one like your headlights and swap it with some of the others that might cause it not to start. Also maybe check everything is earthing okay.
