Probably found the Walkinshaw tune for the Pratt and Whitney's was too expensive for the extra power output.

Out of the box is the 6.2L LS3 much quicker then current SS 6L. Assuming the base tune would stay around 310 Chev SS or 317 HSV mark for the MY16 SS models?

Do you mean the HSV transmission is quicker? Depends over what distance really.
In terms of stock power output they are quite similar, about 10-15rwkw difference between SS and top LS3 - SV340. Even with tune and bolt-ons there is bugger all in it, very evenly matched in my experience.

Well engine and transmission as a package.I was just reading the 0-100 times for a E2-Series HSVs, which should be of a similar spec to what the MY16 SS might be and at supposedly 4.9sc is much quicker then a review of a MY15 SSV Redline ute which stated a time of 6.5 seconds. I did not think there would be that much difference.

No mate, there's not. Here's the stock difference 2011 SS Auto at 220rwkw versus E2 Manual with 240rwkw, of course with drivers and 1/4 tank:
