3.8 v6 not cranking with gearbox

hey guys i have just finished swapping my blown vt engine out for a low k vs engine (manifold swap etc)
i just finished putting the radiator in and decide to try and start it but all i got was some clicking in the fuse box,near starter and a gurgling sound from the manifold.
i have suspected that its something to do with the gearbox as when i had then engine out i could crank it by hand but when its on the gearbox it wont move.
i can change gears and roll the car in neutral but not crank it.

also if you say a clicking noise, at the starter, when turning the key, your battery is flat, check that one out also!

if you cant turn the engine over by hand, it's mechanical.

pull the starter out and see if you can then turn it over by hand. my bet is that you didn't align the torque convertor onto the gearbox all the way, and you have bent the flexplate towards the engine and locked it up.

You can't turn the engine over at all by hand with it in the car?

I'd be looking at the starter motor, maybe it has jammed the flywheel.
