Sounds like an intermittent fault somewhere.
Could possibly be a loose connection in the electrics somewhere.
You say the battery light comes on then the battery drains?
Check the main power cable coming from the alternator.
It may need to be reterminated.
Sounds definitley like an electrical issue though.
Was the alternator a brand newie or a reco jobbie?
Cause if it was the latter then the regulator could be shagged too. . .

its not the alternator i just put new one on.. hey if it is doing what mine did watch you dont drive it much hey because using the excelerator and the brake at the same time to keep idle up can put pressure and will if near due the transmission i just got mine back from workshop the cost of the recon trans was expensive and well worth avoiding
just a tip dont keep driving it like mine get it fixed before it cost you a trans.
I think my best bet is to try mechanic workshop for full diagnostics dino tune.

i would be checking your earth cables. make sure they have really good connections and i would put some extra in as well. this 'supercharger' manifold you are talking about, did you get it custom made?

the wiring to the alternator is a common problem with commos the cable cracks and looses contact, check your earth to as mentioned and check the voltage at the battery with a multimeter it should be 12 or 13 volts with the engine runing, then turn on your high beams and it shouldn't drop to much.
