Pulsing sound when braking

When I put the brakes on the wagon seems to pulsate slightly which I assume just means that I need to replace the brake pads. However, it also sometimes makes an audible pulsating thud noise too?

Hey mate,
I recently had the same troubles, it's more than likely your discs as well as the pads. I recently had the front rotors and pads replaced (under used car warranty, lucky me) however I should've had the rears inspected also as the noise is 99% better but not entirely gone.
I would recommend starting there.

Pulsating through the brake pedal generally means replace rotors....So I'd be replacing both pads and rotors

Yep, warped rotors. Replace them as well as your pads.

If you don't have much money you can just get them machined. Only about $20 each if you take them off for them.

Well I would have thought his warped rotors are too thin to be machined...

Rotors have a minimum thickness embossed into them....so providing it's not below that thickness it is legal to do so....that being said, best replace them
