It has one in the engine bay like normal still, but there's also one in the boot. What's the purpose of this? What's it hooked up to? Is it just to plug in a fridge or something in the back?

Didn't police cars have an extra battery in them for all their radios and lights and stuff?

It would be the relay box that is being mistaken for a battery in the engine bay.
There is a positive terminal post in the engine bay. It’s connected to the battery cable that runs down the inside passenger side from the battery in the back. It goes through the firewall via a bulk head terminal then to the battery positive terminal mounted next to the strut tower in the engine bay.

This is a common design in a lot of cars made in the last 20years.

How/why?

Space and weight distribution.

Yes, the VE's had the battery in the boot due to weight distribution, and I think they had issues with the battery bringing the front during development of the platform...
